A full allosteric description of a system, such as a protein complex, is essential for a complete understanding of its functional behavior. We introduce here a model that describes not only the formation of a protein complex, but also the sources of error in a stochastic framework. We use this framework to provide novel insights into the dynamic mechanisms behind protein complex formation. The key idea is to link the stochastic law of motion governing protein complex formation with a kinetic description of each of the microscopic irreversible steps involved in complex formation. This is realized by tracking the protein complex formation dynamics down to a single protein complex level using an analytical formulation for the free rate coefficients for the underlying microscopic reactions. We show that the kinetic description used has the same mathematical structure as the law of motion governing the description of protein complex formation. We also show how the analytical expressions derived for the free rate coefficients for reversible steps in the microscopic reaction pathways can be used to describe the effect of molecular crowding on complex formation. Finally, we analyze the biological consequences of the sources of error described and discuss how to characterize them experimentally.Pompeii and Ercolano Pics
